This is covered extensively in the manual. I can repeat it, but I wouldn't do as good as job as Steinberg has already done.
From here on out, I'm going to assume you have the basics covered and there really is a big problem.
Using multiple audio interfaces is always a pain. It's always recommended that if you need to run 2 audio interfaces to use identical models.
It's VERY VERY strange that you care getting multiple signals into the same tracks/channels/busses.
There are two possibilities. a) You are brand new and aren't used to hearing bleed between your mics. b) The MOTUs use some kind of DSP routing matrix that is screwing with the bus routing before it even gets to Cubase.

Do you mean when you click in the F4 input menu, you don't even see the 828MKII inputs? This sounds like a driver issue. I've never attempted to run two different models of audio interfaces the same time within Cubase SX3. (I ran 2 Delta 1010s with no trouble).
