Kontakt (or at least the version I have in my bundles) allows you to load your samples simultaneously, right? You need to select the midi channel that each set of samples is taking instruction from (top left qtr of the Kontakt screen), then set up separate midi tracks in cubase for each one. Make sure that these MIDI tracks are both feeding out to Kontakt on the corresponding channel numbers.
