Well, first of all I have to say that the Cubase click is the most cutting sound in the world. You will not find a sound that can cut better than that. It's annoyingly cutting to most.
Have you tried double timing the click? This is very popular and allows you to reduce the level of the click significantly.
The other thing I recommend is using ear buds and maybe even those ear protection looking headphone things on top of those.

To utilize MIDI sounds, you need to set up a virtual instrument like you always do in Cubase. It will then become available in the metronome menu. The stock windows synth was not intended for anything like this.
