Well, I think you are working backwards. The times where recording a guitar to without a click actually sounds better and more musically intense than without a click is rare. If a production requires even tempo (as it does in this case with the addition of the shaker sample) I would highly advice tossing down the shaker sample first (in time) and then adding your electric guitar. I thik you'll be happier with the results and it would probably save you hours of headaches to simply redo it. That's what I would do.
