In Cubase, you open a MIDI track instead of audio and assign that instrument to it. It Sounds like you may be setting up your vst instrument in stand-alone mode. When you also assign the MIDI inputs on the midi track you can record your playing, then you have the performance and instrument playing on it's own, which you can then export into audio.
